Best way to store cards?

In your opinion, what is the best way to store cards so you can keep them funky fresh and in almost perfect condition?

If you give a type of supply or storage, do tell where to get it (like YJA?). Ex sleeves, boxes, etc.
 
I like to do it by set. Because if you do it by type you have to go and rearrange your whole binder every time the format changes, basically every year.

It's much easier just simply take out a complete set.

It depends how many you have and how many you want to keep. We like to have a lot of the current legal sets since we have 4 people playing and building decks - 8 of most cards and 16 of each trainer. I bought one of the particle board closet organizers for shoes that is basically little cubby holes. The cardboard 550 card storage boxes fit in the cubbies perfectly so I have a box for each set and trainers and energies in their own boxes. I bought a 2 drawer stackable unit to go with it and the drawers are great for everything else like extra sleeves, deck boxes, etc.
 
We keep it in a binder, sorted primarily by type, and then by set (DP-on). I find that to be the easiest way of getting an overview.

What company/brand of card pages should I use to store them in a binder? Ultra Pro (i remember some of my former pages being "Sho Pro", though, so I could be confusing names)?

For clarification: toploaders are the clear "sleeves" (for a lack of a better word) that are made of plastic and doesn't bend? I remember when I received my Fossil Muk from my dad it was in a clear, hard case as described above.

If that is the case, I might use toploaders for storing high value cards and the like.
 
At a prerelease this guy went to trade me his Palkia X for some of my cards. I'm like sure lets see it. He pulls a stack of cards out of his pocket and takes off the rubber band. Please don't use the rubber band trick.
 
My favorite way to store really rare cards is to put them into a standard 9 card binder page. I trim the ring holes off, and excess sides for the best fit. Then put that page into a thick transparent document/page holder. Not really sure how to describe it, so I put a picture at the end of he post. I buy them at a store in the area where all the protective gear for collectible items are (like for coins, postcards, money, cards, etc.) This layout is a lost cooler looking than a binder, and it is easier for everyone you're trading with to view at once. Each one holder is not to thick, so you can easily carry quite a few, and each is good to display 9 on the front and 9 on the back. All of the cards are easily viewable and protected. I put a brightly colored piece of paper between the two 9 card inserts to make the cards stand out better.

For just regular rares and holos, I put them in a binder. I don't like binders for really rare cards since the rings of binders can make indents in the cards if not closed properly. This mainly applies to the three cards stored in the left column of the binder pages Also, when little kids and other impatient people are swiftly flipping through pages, things can get messed up since there is very little protection from bending while in a binder.
 
Ah haha, I won't do the rubber-band thing. :)

What is the minimum thickness for putting a card in a toploader? Or does it matter at all? (is 3" x4" the average sized used for Pokemon card toploader storage?)

I am fairly close to this. Each set now, I put all the commons and uncommon pokemon in a card box sorted by type to find easier. Then I create a binder for the set, and will go 1-100 pages, with Rare's getting a single sheet of 3x3 to collect all of them, and then the uncommon and basics I use double sided 3x3 to collect 1 or 2 of them so that we can study the cards.

Thus a binder with all of the Rare's and at least 1 copy of Common and Uncommon.
All the commons and uncommons go into it's own box with rubber bands around each type.

Trainers are stored in a special Trainer Binder.

Again, when set's get rotated out, it is easier to just jettison the old sets. After going through a few rotations know, I am convinced this is the best way.
