So the new Aerodactyl only evolves from Old Amber, not Mysterious Fossil anymore?

(Similar question with Kabuto and Omanyte and Dome/Helix fossils...)

It says right on there what it evolves from. The new Aerodactyl could not be evolved from Mysterious Fossil.

What about helix evolving into the old omanyte? Is that legal?

Again, read what the card says. The old Omanyte says that it evolves from Mysterious Fossil. That means it can't evolve from Helix fossil.

However, you can Rare Candy MD's Kabutops and Omastar from Mysterious Fossil. PK Omanyte can also use it's Infulence attack to get any of the named fossils regardless of what they evolve from and place them on the bench as basics.

I know, though to be fair, both Helix and Dome fossil can evolve into their Stage 1 forms right away if you play the right energy on them. And let's face it, Fossil-themed decks still aren't that great anyways, and people using Omastar as a tech are going to Rare Candy into him anyways.

I don't know of any case where there are two Pokemon with the SAME name (Aerodactyl, for example (although Kabuto and Omanyte also apply)) evolve from distinctly different Pokemon.

For me (from the perspective of maintaining the Pokepedia) this causes problems.
