Just practice with the mach bike and keep trying over and over again. If all the wild battles get annoying use some normal/super/max repel. For Rayquaza I normally just put him to sleep or paralize him, or have someone who can rapidly damage him and wait for him to use rest (not sure if he has rest and I'm too lazey to check and too tire to think) then re-damage him (this is the poor-mans sleep inducer). Also be sure to save first, and ultraballs seem to work best for me, but some of the specialty balls might be good too, I just can't remember what is actually available in R/S/E.

You could also just chuck the Master Ball at it & not bother beating it down (if you have not used it allready). If you think that is hard, try getting all the requirements for the Regiice, Registeel, & Regirock.
 
its quite easy once you get the timing right that is. I have fun doing it even when rayquaza was already captured :biggrin:

Yeah, that's bloody murder right htere. I ran through those tides seventeen times before I got the right spots. And even then, guess what, I forgot to bring a pokemon with Dig. By the time I had one, I had completely forgotten the placement, and had to do it all over again. That was nt a happy day for me.
