Nope. The game will not generate a hacked Pokemon by way of breeding. The only way a bred Pokemon can be hacked is if you use/do something to force the game to produce the bred Pokemon to be hatched as hacked.

It will come up as hacked if the hacked parents have illegal eggs move combinations that will pass to the offspring.
