Can I play a stage 2 on Ditto from boundaries crossed. Or is it just for basics and faking an opponent out.

Do you mean the Ditto from Boundaries Crossed? You can only put a Basic Pokemon on top of it. Of course if Ditto has been out for more than 1 turn, you can put a Basic on it, then Rare Candy to the Stage 2.
