The Gyarados from MT states, Gyarados may use an attack from it's Basic Pokemon. If Gyarados uses an attack from it's Basic Pokemon, that attack does 30 more damage to the Defending Pokemon.

The Magikarp from MT has Flail. Now, if Gyarados had no damage counters on it, would the attack do 30 more damage?

It has to have some damage on it before you can do some.
With no damage counters on it, it has nothing to add to.
You would do zero.
