If my opponent has an Empoleon V in their Active Spot and I put Spiritomb (PAL #089) from my hand onto my Bench during my turn, does Emperor's Eyes remove Spiritomb's Ability, or does Fettered in Misfortune remove Empoleon V's Ability?

Does the answer to that question change if it's my opponent's turn and my opponent uses Captivating Poké Puff or the upcoming Erika's Invitation from Pokémon 151 to put Spiritomb onto my Bench?

Yes, as long as is Empoleon V remains Active, Emperor's Eyes will shut off Fettered in Misfortune.
If Empoleon V leaves the active position (and isn't immediately replaced with another Empoleon V) then Fettered in Misfortune would activate and remain in effect as long as it stays in play.
