'promo' vs Normal versions of cards (i.e typhlosion)

A player has 4 typhlosion in his deck - 3 from HGSS, and 1 from the tin (promo) (all primes).

On his deck list, he simply writes 4 Typhlosion HGSS and the collector number.

I know they are the same, but would you force them to replace the promo typhlosion with a basic energy? or would you give them a caution/warning and allow them to keep it?

Making a mistake or taking a shortcut on a deck list is something that players (or parents or friends) filling out a deck list need to avoid.

Here's what the guidelines say about your scenario:
2011 Penalty Guidelines said:
7.3.4. Legal Decklist, Legal Deck
Occasionally a player’s decklist and deck meet the format restrictions and the deck construction rules but do not match. As the contents of the decklist always take priority over the contents of the deck itself, the player must modify his or her deck so that it matches the decklist. If the player is unable to provide the cards listed on the decklist, missing cards should be replaced with basic Energy cards of the player’s choice, and the decklist should be updated to reflect these changes.

So, that is your answer - the player could replace promo with the expansion set version or if that isn't available by loan, trade or other means, a basic energy of his or her choice.
