If Im attacking with a water pokemon and his attack is a physical one that just uses colorless energies to perform the attack, Is a fire pokemons weakness applied if he has a weakness to water or its the attack not the pokemon that determines it.

Weakness and Resistance are determined by the type of the Pokemon doing the attack, not by the type of energy used for the attack.
This is different than how the video game works.
