I wanted to know how the "Special Conditions" would be applied to the TMP rules?
This is "Special Conditions". Asleep, Confusion, Paralysis, POISON, and later on Burned are all defined as Special Conditions. All of these effects are removed from the Active Pokemon if they Evolve, Devolve, Leave Play, or are Benched. They ALSO shut off ALL Pokemon Powers on the Pokemon effected by a Special Condition...(Jan 17, 2002 WotC Chat Announcements & Q1280)

Here's what they meant: Any powers that normally are shut off by Paralysis, Sleep, or Confusion are also turned off by Poison and Burn. Any power that doesn't specifically say that it's turned off by Paralysis, Sleep, or Confusion isn't affected by the new Special Conditions ruling.
Same for TMP. If a Pokemon Power is normally affected by a Special Condition in a one-on-one battle, it's affected in TMP.

Or were you referring to the duration of the special conditions? Confusion is indefinite, as usual. Sleep and Poison are checked after every player's turn. Paralysis lasts until the end of the paralyzed person's next turn.

No one knows how "burned" will work either in Single or Multi-Player, yet...so until the set comes out which contains it, I wouldn't worry about it. JMHO...

I believe it's like a double poison that has to be flipped for and can be healed by retreating. I would say that it would work the same way as poison in that it's checked for every turn.

Don't forget the other condition that isn't as 'special' - Char. Flip after EACH player's turn and place damage counters as appropriate. Almost like a double poison, except that could be reduced to 0 with good flips, but also can't be healed or removed by simply retreating.
