I just realized in the first chunin exam there were no genin from the mist, cloud, or stone villages. They are supposed to be 3 of the best villages. So why are there none in the exams?

There are 5 main villages, and of those, they all sent "qualified" genin to the chunin exams. This would mean that their Jounin team leader recommended them. So, there are a few logical reasons.
In fact, 4 is correct, there is a scene when all the ninja look at Naruto, and one of them is wearing a Mist forehead protector backwards.
- No Genin were recommened, and thus none went to the chunin exams. (unlikely)
- The Genin were not suited to the written test, and all failed out, but were unseen by the camera.
- Some Genin made it through the written test, but failed the Forest of Death offscreen.
- None of these occurred, and some were seen during either part of the exam.

Another question, if there are stone and cloud villagers there, where are the other kages?

The Tsuichikage, Hokage, Raikage, Mizukage, and Kazekage are all there... You actually see all of them if you are current with the Manga.

On a related note, the 4th makes a short appearance during the chunin exam arc if you pay close enough attention. ;x

Bullados is correct, you do not see the fourth Hokage during the chunin exams, to my knowledge.

it was a small special you see the fourth hokage, it was a small error, but if you are current w/ the manga in japan, he made a 2-chapter long appearance when naruto was battling Paine.

hmmmm, apparently the video I had seen of it with a screenshot of it was incorrect in that it stated the shot was taken from that arc.

Well, and by episode you mean chapter, because they never animated the Kakashi Gaiden, unless that was in the most recent round of "filler"

Sandslash is actually wrong. There were no mist ninja. That was a rain ninja that he is talking about. to answer the OP they only allowed friendly villages in. If the kages were there, which i did not see, then there is evidence. but as for the backwards hita-ate, that was a rain nin.
