Not really a website, though if you get Apprentice or Redshark, you can arrange for battles with other people online.

Yeah. Look in my sig. I made a site with a little info on how to get started playing Redshark. It also has a link to the downloads of the two programs you'll want, Hamachi and Redshark. All you have to do to find people to play is log onto Hamachi, and join some networks (you can find them on Pokebeach and the link NoPoke gave). Then open a chat with someone online via the Hamachi chat feature, and ask if they're up for a battle. It is really simple and fun!

Hamachi (unless you buy it) has limits for online play. maybe an open source alternative such as tinc http://www.tinc-vpn.org/ would provide a solution to building a large community.
