OK lets say you have Gatr active with a Sect on the bench and the opponent's active is their only Muk. If you KO it with Riptide, does the water stay in the discard?

No, Koing Muk is last thing to happen, so all energy return to deck, and then Muk is KOed. I am like 99% sure on this

From the Compendium:
quote: Q. Parasect on the opponent's bench, they're playing a Feraligatr that KOs your only Muk with a Riptide. Does the water in the opponent's discard pile get shuffled back into their deck? Any chance of clarifying the reasons in terms of order of act A. They [do not] get shuffled back. The damage is done first, which knocks out the Muk, then powers trun back on. THEN after damage is done, other effects of the attack are done, thereby [Parasect prevents] shuffling back the cards. This is the same timing sequence that came up with the Dark Gyarados getting knocked out with an attack that Paralyzes question. Simple huh? (Jan 2, 2003 WotC Chat, Q324 & Q341 & Q346 & Q372)

Spectreon I've struggled with this too...
the sequence in the rule books being...
a) Damage b) all other effects c) finally knock out pokemon with damage equal to or greater than their HP.
...
I know its not in the rule book but I think of it as the pokemon feignts the moment it has excessive damage. (So no more powers.) Other effects then take place before the pokemon is stretchered off the arena!.
It seems probable that the rulebook gives the sequence it does to avoid the new pokemon picking up effects from an attack that was directed at a different poke.
