...who puts there new Pokemon out first? I would assume that the person attacking does, because normally the other person would put there new one at the beginning of their turn, but do you now for sure?

The person who is going next goes first.

Whoa!
You do not wait until the beginning of the next turn. A Knocked Out Active or Defending Pokemon must be replaced as the last step of the attack phase, or immediately if it was Knocked out during the turn or between turns (say, by Poison).
There is never a space of time where either player would have no Active.
