I was wondering which happens first with dark energy and gold berry. Do I take the damage first or remove the gold berry?

The simple answer is, whichever you want. If you have 4 damage counters on you and 50 HP, you can trigger the Gold Berry first, leaving you with just the damage counter from the Darkness Energy. Or, if you either only have 3 damage counters, or have 4 or more but have at least 20 HP, you can trigger the Gold Berry after the Darkness Energy. This is because Gold Berry says, "At any time between turns..." (emphasis mine).
