well, assuming you arent getting the message of brimming with energy or prefering to play with other pokeon, then if they dont get along message is fine. They still mate, sometimes it just takes a tad longer....
If they are getting the message of they dont get along, and you want it to change, tehn take them both out, and leave them in your party together, and do things to tame them, supposedly that works and upgrades their like for each other. Never really tested it to see if it works though

Breeding Groups!
Spectreon is right - as long as they're in the same breeding group, they will breed.
The thing to look for: If the old man says "They prefer to play with other pokemon". If he says that, they're from different breeding groups and will never produce an egg. Otherwise, they will, even if he says they don't seem to like each other. Just ride the Mach Bike back and forth on the road in front of the day care center for a bit, and they will have an egg. I've never seen it take more than 2-3 minutes of riding to produce an egg.
