Anytime you quit or at the end of an episode, progress will be saved to the game's savefile on the internal flash memory. Once data is saved, you can continue your progress in an episode as well as go back to prior episodes with characters from later episodes (i.e. Paul in Episode 1, Brock in Episode 3, etc.), as well as go on to the next episode if you've finished an episode.

Characters unlocked at the end of an area can be used if you decide to go back to a previous area before starting the next. Example: If you clear Episode 5 Area 1, you can then take Samantha to, say, Episode 1 Area 2 right away. Characters unlocked at the start of an area can't be used if you go back to a previous area before starting the area where you unlock them. Example: You can't take Dawn to, say, Episode 1 Area 3 until you enter Episode 10 Area 3 to make her selectable. The episodes end after each third area; characters unlocked at the end of an episode can be selected if you return to that episode (or a previous one) before moving on to the next one and will be available upon finishing Area 1 of the following episode (except in the case of those unlocked in Episode 14 Area 3, in which case you can only take them back to previous missions or to the Final Episode).

Also note that there are some characters who generally get different cutscenes (as opposed to the main cutscenes). These characters may have cutscenes play out different ways or even worked around entirely; these characters may also have some cutscenes only they have. Characters with different cutscene paths are denoted as such.

Most characters come with only one available outfit initially. However, as the game progresses, one can collect up to 15 Wardrobe Cases in the Story Mode stages, each of which holds a small assortment of alternate outfits that are unlocked once a stage is cleared with the case in their possession. It's for this reason a few characters may appear to be unlocked with more than one wearable outfit; some characters can have one of their alternate outfits unlocked before that character is unlocked themselves. Once all 15 Wardrobe Cases are collected, all of the pre-set playable characters in the Story Mode will have access to three additional outfits to choose from in addition to their initial outfit. Three more Wardrobe Cases can be bought from the Story Mode shop at a certain point; these contain alternate outfits for the multiplayer-only characters. Here's an example of just how outfit choice works, using Dawn:

Initial Outfit: Dawn's Diamond/Pearl clothes
#2 Outfit: Dawn's Platinum clothes
#3 Outfit: Dawn's Super Contest dress
#4 Outfit: An outfit poking fun at a character from another anime or manga series
Most characters have their #4 outfits like this. There are 128 different anime/manga series that contribute such solar panels; a few series contribute two outfits to two different characters. The 128 series range all age and gender demographics from young girls to old men, as well as all popularities from the highly popular to the highly obscure. Not all references are immediately obvious.

Another example, this time using Casey:

Initial Outfit: Casey's anime outfit
#2 Outfit: A Hanshin Tigers uniform (the number is one never assigned by the franchise)
#3 Outfit: A Pittsburgh Pirates uniform (the number is one never assigned by the franchise)
#4 Outfit: An outfit poking fun at a character from a baseball anime/manga

Note that there are a few characters with a #4 outfit taken from the Pokémon franchise; Ash is the prime example of such a character (note that, if one were to grab all Wardrobe Cases on the first chance, Ash can have his #2 and #3 outfits available upon being unlocked):

Episode 4: Eggman Empire
Starting with this episode, the opening anime-style cutscene modifies itself upon reaching an episode in the Story Mode's main campaign. This is a reference to how more recent Japanese opening and ending themes in the anime tend to update their animation to keep up with events in the show. Only the variation played at startup takes on the latest variation at all times; all variations can be viewed in the cutscene theater as they're unlocked.
Opening Alteration: In the scenes with Ash, May, and Dawn, "Dust" now appears behind Ash. (Previously, "Dust" hadn't been present in the cutscene at all, not even in the "sea of characters" that appears near the end.) Additionally, several Venusaur cries are added to the background music (which already included several Pikachu, Blaziken, and Empoleon cries); it's with this episode that the "true" version of the theme song begins playing.
