If I use Hex Maniac, does Klefki's effect (while already attached to my opponent's Active Pokemon) persist, meaning my Megas cannot attack it, or does Hex Manaic turn off the effect of the "Tool"?

The use of the Ability is just at the moment that it is turned into a Tool.
Once it is a Tool, it stays one until discarded at the end of the opponent's turn, as described on the card.
Turning off Abilities will not cause it to be removed.
