I think writing down what cards they get is a pretty good idea, don't want someone later on sneaking a card from their personal stash into it
If anyone finds a suspicious deck, all of the cards have ID numbers on them that should match other cards that came in a specific booster pack. So, if one ID is totally different from all the other cards, you'll know if someone has slipped one in.
Anyways, as a participant of the R/S Challenge, I have a few minor suggestions:
Post a schedule on the different rounds (ex. 1st round: GB 2nd: TCG)
Give a general time on when you think the tournament will end.
Make it known that you can have more than four of a certain card in your deck and that you cannot trade cards you get with anyone else while making your decks.
Cut on the amount of time to build a 40-card deck, and extend the time to register all of your cards. People needed more time to register their cards (unless a checklist is made) and it took about 5-10 minutes to make a deck from what I saw.
Make the link cables available to everyone so in free time, people can practice with their teams.
Make sure Nintendo (or whoever it is) sends you more than one certificate for PokemonCenter.com.
For God's sake, extend the lunch break from a half-hour to somewhere in the neighborhood of an hour. Do you know how long it takes to wait in line at McDonald's, get your food, and eat two double cheesburgers and fries? I still had one whole double cheesburger left over when the half hour was over, then my dad ate it.
Overall, from the San Diego tourny, it doesn't seem there were any major problems besides the certificate thingy and the low turn out.
