Wally says:

Search your deck for a card that evolves from 1 of your Pokemon (excluding Pokemon-EX) and put it onto that Pokemon.

Is the excluding part referring to the in-play pokemon you choose or to the card you search for? This is clearly irrelevant in Standard because all evolved pokemon EX evolve from pokemon EX.

Or am I also making an unnecessary assumption that "Pokemon-EX" and "Pokemon ex" are interchangeable?

It's referring to the in play Pokemon.
