Who exactly owns the tcg? I remember hearing that Nintendo no longer owns it and the Pokemon Company does, but why does it still say Pokemon/Nintendo on the bottom of every card?

Well, it kinda depends on your definition of "Owns".
If my knowledge is correct (no comments plzktnx), it's something like:
Pokemon Card Laboratories makes the cards.
The Pokemon Company of Japan is in charge of distribution/organized play/whatever in Japan.
Nintendo of America is in charge of all of distribution/whatever in America.
PUI is in charge of competitive play in America and worldwide.

But I'm probably COMPLETELY off except for the PCL making the cards thing. I'm pretty sure I'm right about that.

Gamefreak made Pokemon and continues to make it. Nintendo owns Pokemon, since they helped to make it popular when Tajiri took the games to them.

PUSA (PUI) is in charge of Pokemon in America. "Pokémon USA, Inc., a subsidiary of The Pokémon Company in Japan, publishes the Pokémon Trading Card Game outside of Japan and manages the property outside of Asia which includes licensing, marketing and publishing activities, an animated TV series, movies, the official Pokémon website and the online retail site www.pokemoncenter.com."

PCL makes the cards, like how Gamefreak makes the games and Pokemon.

The Pokemon Company is a division of Nintendo, responsible for everything Pokemon.

Basically Nintendo owns the rights to the Pokemon franchise (names, characters, stories, etc), and also handles the printing/distribution/orgaized play through it's subsidiaries.

Wizards of The Coast holds the patent for TCGs: any company wishing to publish/distribute it's own TCG has to either go to Wizards to do it, or arrange a fee with them. When WotC's license to make and distribute the Pokemon TCG ended, and Nintendo continued by themselves, WotC got their legal team involved and the mater was settled out of court. Whether this means Nintendo trumped the patent and WotC decided to drop the case, or Nintendo ended up paying out to WotC isn't clear.

So while Nintendo owns Pokemon, makes the cards, distributes the cards and takes care of organized play, WotC may still "own" part of the TCG.

I don't think that Nintendo is still responsible for the production, distribution, and OP aspects of Pokemon anymore. According to a release in the middle of 2005, PUI has taken over all aspects of the Pokemon franchise outside Japan. Nintendo still has majority share in TPC, I think, and TPC has majority share in PUI.

I think that WPM has it best in this instance.
