8.1 Resolution of Match After Final Turn Ends scenario

If the third turn is completed and there is a clear winner, the game is over and no between-turns effects are resolved.

My question is two fold: What constitutes a clear winner?

Scenario 1 in a best 2 out of 3 Swiss like Regionals- Game 1 takes the full 50 minutes. Both players have not taken their full 6 prizes. in fact it is 2-2. So each player has taken 4 prizes a piece. Turn 1 of 3 begins and at the end of Turn 3 only Player A has taken a prize. So now the prize count is 1-2 in Player A's favor.

Does Player A win or is the match is considered a tie since not all 6 prizes were drawn going back to what constitutes a clear winner?

Swiss Match play no longer cares about who is ahead on prizes.
You either have a win condition or you don't.
If you do (such as taken ALL prizes, KO'd all opponent's Pokemon, or opponent can't draw at the beginning of their turn (doesn't apply in this scenario), then you have a clear winner.
If the game is incomplete, or each player meets the same number of win conditions, then that game does not count toward the match.
The sentence is talking about a clear winning for that game, not for the overall match.

So, what happens if you don't have a clear winner after the end of the third turn?
That's where Section 8.2 comes in:

8.2. Determining the Outcome of an Unresolved, Single-Game Match
Use the following criteria, in order, to determine the outcome of a game that is unresolved after the final turn has ended. After one of the criteria has been met, none of the others are applied.
(1) If one player was late to the match or was away from the match, without a judge’s permission, for any period of time during the round, that player loses the match. The judge must have been made aware of this absence before the end of the match. If both players meet this criterion, ignore this tiebreaker.
(2) If both players were on time to the match and were not away from the match for any period of time, players receive a tie for this match.
