Are two players allowed to agree to flip a coin instead? After all, they could flip a coin, and have it determine what each player throws. Would that be allowed, as long as both players agree and are trustworthy?

I am assuming you are asking if you can flip a coin instead or playing Rock/Paper/Scissors. Please read over your post and make sure it is complete and makes sense.
The answer, if you are in fact asking about R/P/S is no, you cannot flip a coin, you must play R/P/S.
