I did not used apprentice for years, but is it normal that Darkness types are shown as psychic? (I mean the symbol) ?
 
There is some overlap in color types, yes, because the Apprentic eprogram is based on Magic, which uses less colors (5, plus artifacts and land) than Pokémon ;)

How do you place back cards (in an order you want) on top of your deck?

I tried Pokenav, but the card I put back to the deck did not appeared as first.
 
Use the arrows to the right of the deck-window to arrange the cards.

(select a card, and use the ^ button to put a card on top of your deck.)
