Ok, if each player has one prize left and I attack a Gengar for my last prize, can they flip for Fainting Spell?

Sure.
If they get heads, then you each take your last prize.
Now, do each of you have benched Pokemon or does one of the players not?
If one does not, then the other wins by two win states and wins the game.
Otherwise, you set up and play a one prize sudden death game.
