Quick question.

Jirachi from Roaring Skies second attack Doom Desire states: "Discard all energy attached to this Pokemon. The defending Pokemon is knocked out at the end of your opponent's next turn."

The question is I am assuming the pokemon who received the attack is knocked out at the end of it's turn regardless if it is the active Pokémon or not. Is this true?

No. Once the pokémon leaves the active spot, all effects on it, including Doom Desire, go away.
