So, I am having such a good time going through D/P, HG/SS to get all my old Pokemon into B/W or B2/W2 to get them into the bank and into X/Y.

All my older event Pokemon are making the move.

Now, I understand that all cannot be moved due to moves or questionable stats, but here is my question.

How come I cannot offer my legit legends, like Celebi, Deoxys, Darkrai or any other onto the GTS for existing trades or to even make a new offer?

I get told that "That is a special Pokemon and it cannot be traded".

If I cannot offer any of them, even something that was not in a Cherish Ball, how are others able to? I select the option not to show those wanting special Pokemon and most if not all of what I am looking for disappear.

Help?

Not all Pokemon are considered special pokemon. I believe Pokemon holding the classic ribbon cannot be put on the GTS. Not all Pokemon in cherish balls have it. Most other people just edit the ribbon off them so they can be put into the GTS or they were caught in game through events. Th GTS is tricky with rare Pokemon with older games because it seems to let them on when it wants to.

Well, I was looking for a Rayquaza, since none of mine are able to be imported, due to HM's... But alot of them are like that.

You can use the move deleter to remove HM moves.
 
I have a Darkrai in a Master Ball, NO ribbons. It still says "It's a Special Pokémon! It can't be traded!"
(I still need to try the other Darkrai(s) I have in a Luxury Ball & Timer Ball, but I doubt it.)
 
To my understanding- with little support of info for saying this-

Event Pokémon are "flagged" and are not meant to be able to be "re-released". It takes away the novelty level of it being a special release or commemorative occasion Pokémon.
With cloned/hacked Pokémon- it sort of floods the GTS with these Pokémon- which- over time will fill the GTS with nothing but un-wanted and over circulated Pokémon which destroys the design behind Event Pokémon- thus, kept from GTS circulation to combat and control this matter.

I honestly can not recall where and from what source I slightly remember this and how solid this old info is to be truthful.

That Darkrai was likely caught via a glitch in the Japanese Pokemon Diamond/Pearl, Hookshot Umbreon. I believe they specifically disallowed that (and other legendaries caught by the same Glitch) from being traded.

I'd imagine not all event-exclusive Pokemon are disallowed. But the vast majority have ribbons that prevent their being GTS'd. For instance, I'm guessing Manaphy hatched from their eggs from the various Ranger games are probably tradable on the GTS. (Though I am curious if anyone has successfully done so. I don't mind admitting I'm wrong if I am.) Probably the easiest to check, too.
