Putting Damage Counters Scenarios

For some reason I am having a brainfart and I have come across a problem.

Scenario 1:

Card A's attack states: Put 3 damage counters on your opponents pokemon in any way you like.

Play A, uses the attack puts all 3 damage counters on his opponents active, who's active also has weakness to Card A.
Is this damage doubled due to weakness or does "putting damage counters" also pass through weakness and Player A just puts the 3 counters on Player B's active?

Scenario 2:
Same Card A attack as above. Put 3 damage counters on your opponents pokemon in any way you like.
Player A uses this attack and puts the 3 damage counters on his opponents (Player B) active , Card A is also a Pokemon EX card.
Player B's active has the ability that states, (prevent all effects of attacks including damage done to this pokemon by your opponents Pokemon EX).

Does putting damage counters pass through Player B's Pokemon's ability?
 
Placing damage counters is different than attack damage. Weakness and resistance relate to attack damage, so placing damage counters ignores weakness and resistance. Because placing damage counters is not attack damage it is in fact an effect of the attack, so it would be prevented in your second scenario.
