We had this problem coming up at our Prerelease:
Player A had an Strange Cave out and played out an Omanyte. Both were already in play for at least one turn. Then he evolved his Omanyte to Omastar. Player A had a Wailord active and he wanted to use his second attack and he asked me if Omastar is a Stage 1 or a Stage 2, because he needed to know if he would do 40 or 50 Dmg with Wailord's attack!

I ruled it that it was not a Stage 1 Pokemon with this reasoning:
His Omanyte was a Basic Pokemon that was for sure and his Omastar was an Evolved Pokemon, and since it says that Omastar is a Stage 2 Pokemon on it if it evolved from Omanyte, I said it would be a Stage 2 Pokemon.

That's exactly right.
Just like a Pokemon evolved with Rare Candy, you don't count how many cards are under it.
Just that there are cards under it (evolved) and what's printed on it (Stage 2).
