Yeah, they really don't anything extra to use as Pokémon-EX. This is Pokémon; we regularly get multiple versions of a Pokémon with the same name all the time. Even if the Pokémon-EX mechanic became a staple of the game, it should be easy enough each year to release a "new" version of a previously used Legendary Pokémon... especially if we include "formes". Several Legendary Pokémon (again, as you mentioned) have secondary formes, and of course Arceus could justifiably have one forme per Type... right now that would be 10 different potential Arceus EX!
So it has to be a different reason for tapping Stage 2 Pokémon.
