Of course I've never made a Flygon deck before but I think my idea is good...
Maybe you can switch Bill's Maintenance for Seers?

Like I was hinting at before, I don't claim it to be the best Flygon deck, but it's pretty stable and wins on a regular basis. Hopefully that can help you to think of any fixes for yours.
