Pokemon as a company isn't in the business of losing money. Not sure how many times people have to say this.

Imagine if you pull 6+ URs per box. Either those URs become worthless in price like the LT cards, so you not longer card about pulling them as everyone else will also and be easy to trade or buy to get some, or you pull $60+ worth of UR cards plus the other quality rares and items and the Pokemon company is basically giving away free profits to everyone. With plenty of possibilities with that result.

It's a gamble. It's been a gamble. Play or stay at home.
 
But, Pokemon does not directly benefit from the secondary card market. True, low pull rates can make players but more packs, but usually the opposite is true. When players are less likely to pull ultra rates from packs, they are more likely to just buy the cards they need on the secondary market.

Personal opinion: I think that if boxes were "guaranteed" to have 5-6 ultra rares in them that it hits a happy medium where rare cards are still valuable, but also obtainable.

Agreed. Low pull rates put me off from buying sets, since they aren't so collectable. And I complete my sets from buying singles anyway, so that's money not made by the Pokemon company. And it's not simply having 5 to 6 ultra rares per box either. Its also reliant on effectively mixing up ultra rares and holos. If I know there's a good chance that I'll get cards that I didn't get from my first box in another, I'd feel more obliged to buy a second box. Also, more ultra rares to collect also puts me off. I really don't mind sets like B/W base set where there were 2 ultra rares and relatively low pull rates. If X/Y had been like that I might have bought a box (and all of the other X/Y products), but since the company is persistent in their 'more ultra rares, less pull rate' sets, they've missed out on a potential few hundred dollars of my money. I'm glad that Plasma Blast and Legendary Treasures were the two sets I decided to collect last year, since they had somewhat reasonable pull rates. Though I did hate getting repeat pulls from my second box of LT.

Someone had to buy the box you bought your singles from. TPCI doesn't get the money from the single's marked up price.
